have nothing to do with ~ で「〜とはなんの関わりもない」の意味です。
「〜となんらかの関わりがある」と肯定なら have something to do with A です。
前置詞の with は「〜について、〜に関して」を表す表現で使われることがあります。
What’s the matter with you?（どうかしたの）や、There’s nothing wrong with my eyes.（目はなんとも異常ありません）などに見られます。
I know that my sister had nothing to do (_____) that accident.（姉はあの事故とは無関係だったとわかっています）
nothing を使った表現はほかにもいろいろとありますが、代表的なものを３つ紹介します。
